I can't figure out why but for some reason my LEDs don't fade all the war, or at all really. I actually made an LED display and powered it with 9v, raising the resistors as needed. I connected the LEDs to the PNP transistor. I've also tried changing around the capacitors to everything from 240uf (far to big, i know) to 1uf. i can't solve this problem. Any thing i could do to check?

Tough call... possible things would be a poor solder joint somewhere or too small resistor on the led that could affect the timing... other than that it is hard to say. In most cases one can blame an unregulated wall transformer but since you are using a battery this should not be the issue.

One thing is to check all of the resistors for mistakes on reading color codes (red ring might look like orange etc). If you have multimeter, measure all of the resistors.
